This suggestion is quite simple. Since all damage dealt might be considered really high, probably removing the Element Upgrade Effect on damage will not affect that much... so basically I suggest to remove the damage gain/loss effect when adding Element Upgrades to a weapon, leaving only it's aesthetic effects.
